The Flavros Project was Amesidian's plan to conquer the galaxy through the construction of a superweapon of the same name. Using the raw orgone energy harvested from tens of thousands of dead Kaphi diamonds, it would produce a laser of intense magnitude that, using a sophisticated portal tunnelling device, could destroy objects on the farthest side of the galaxy from its secret underground location. The rationale of the Project was that the superweapon would be used only a handful of times to demonstrate Amesidian's power, and that it was primarily a practical intimidation tactic. Its location also meant that, if it were to be used, no amount of retaliation could destroy the weapon as it would be untraceable.

The plot was discovered by Diamond-1 and 2, and later unravelled after the team working to destroy it used themselves as bait to prompt the weapon to fire, allowing them to travel back through the portal and land a heavy blow on the machine. This destroyed Amesidian's leverage and allowed the group to broadcast for help in combating the threat. In what is technically an alternate timeline, the weapon was repaired and ultimately used on Yata, but time was reversed and reset back onto track by Clotho with Ariadne Psomas' assistance, the latter being trapped in the Loom of Fate.

The Project would ultimately be destroyed using a digiverse prism, but this had the unintended side effect of scattering the now-unified souls of the sacrificed Kaphi diamonds across spacetime, spawning the portal clock and ultimately Guinevere.
